outside weather strips

i've just installed my weather strips for the side windows. how the hell are they supposed to stop water. on my EJ they have a rubber style strip to keep out the water. is there any sort of retro fit system available. i'm not to worried about keeping it original. i'd rather make it work better. :?: :?: :?:
